Bacterias y Actinobacterias aisladas del PNN los Nevados para estudios de actividad antimicriobana

These microorganisms belong mostly to the bacterial phylum Actinobacteria and were collected as part of the Colombian Center of Genomics and Bioinformatics, GEBIX, a research consortium than worked on metagenomics and bioprospecting from 2008 to 2014. Microorganisms were isolated from soils located in the National Natural Park Los Nevados.

Geographic Coverage

The strains were collected from soils located in the National Natural Park Los Nevados in Colombia located on the Cordillera Central in Colombia. The Park reaches altitudes between 2,600 and 5,321 m.a.s.l. with an area of approximately 58,300 hectares and diverse ecosystems (Van Wyngaarden, W., & Fandiño, M. 2002). It is located within the Departments of Caldas (Municipio de Villamaría), Risaralda (Municipios de Santa Rosa de Cabal y Pereira), Quindío (Municipio de Salento) and Tolima (Municipios de Ibagué, Anzoátegui, Santa Isabel, Murillo, Villahermosa, Casabianca y Herveo)(www.parquesnacionales.gov.co/).

Taxonomic Coverage

All specimens are Bacteria, most are classified to the phylum level as Actinobacteria. There are also some Proteobacteria and some Firmicutes. All isolates are classified to the Class level, only a few were identified at the species level.

Project Data

El Centro Colombiano de Genómica y Bioinformática de Ambientes Extremos (GeBiX) se conformó en el año 2008 y realizó actividades hasta el año 2014. Este Centro funcionó como una red de investigación con la participación de 14 grupos de investigación en 7 instituciones del país (Universidad Nacional de Colombia - sede Bogotá, Universidad del Cauca, Universidad del Valle, Universidad de Caldas, Pontificia Universidad Javeriana en Bogotá, Corporación Corpogen y ParqueSoft). La red realizó trabajo en metagenómica y bioinformática de ambientes extremos y bioprospección microbiana para fortalecer la investigación en ciencias ómicas y comenzar trabajo con miras a generar valor agregado a nuestra biodiversidad. Se hicieron diversos proyectos que reflejaron los intereses de los grupos de investigación participantes. Se trabajó en diversidad microbiana y metagenómica de ecosistemas dentro del Parque Nacional Natural los Nevados, bioprospección de microorganismos aislados o usando bibliotecas metagenómicas o datos metagenómicos, estudios de ecología microbiana y desarrollo de flujos de trabajo para análisis bioinformático y nuevas estrategias para análisis de datos. También se trabajó en aspectos legales y propiedad intelectual, para cumplir con la normatividad vigente y proponer esquemas de trabajo afines a los intereses de los investigadores participantes. The Colombian Center for Genomics and Bioinformatics of Extreme Environments (GeBiX) was established in 2008 and carried out research until 2014. This Center worked as a network that involved 14 research groups in 7 national institutions (Universidad Nacional de Colombia - Bogotá, Universidad del Cauca, Universidad del Valle, Universidad de Caldas, Pontificia Universidad Javeriana in Bogotá, Corporación Corpogen and ParqueSoft). The work was centered on metagenomics, bioinformatics and bioprospecting of microorganisms with the aim of building capacity for work using novel omic approaches and to providing the basis for value added work on biodiversity. The center carried out a variety of different projects that reflected the interests of the researchers. This work involved studies of microbial diversity and metagenomics of ecosystems within the National Natural Park los Nevados in Colombia, bioprospecting using both microbial isolates, metagenomic libraries and metagenomic data mining, studies on microbial ecology and the development of workflows for bioinformatic analysis and new strategies for data analysis. We also carried out work on legal aspects and intellectual property rights in order to comply with existing regulations and to propose work schemes based on the researchers' interests.

Design Description En este trabajo se aisalaron e identificaron fenotípicamente y taxonómicamente un grupo de microorganismos aisaldos de diferentes suelos en el PNN los Nevados con el objetivo de establecer una colección de Actinobacterias. Este grupo de bacterias es muy diverso y bien conocido por su importancia como productores de metabolitos secundarios, muchos de ellos de importancia clínica y biotecnológica (Barka EA, 2016).

Sampling Methods

Soils (approximately 100 - 200g) were sampled in sterile containers, transported to the labs for processing. In general, several sub-samples were taken per site, and these were consolidated into a single sample for processing and analysis. Se tomaron muestras de diferentes suelos (aproximadamente 100 - 200g) que se transportaron a los laboratorios para ser procesados. Por lo general se tomaron varias muestras por punto de muestreo que luego se consolidaron en una sola muestra para procesamiento y análisis.

Study Extent Soil samples from the National Natural Park los Nevados Suelos en el Parque Nacional Natural los Nevados

Method step description:

  1. Serial dilutions of soil samples in saline solution were plated on diverse culture media in the lab, like Oatmeal Agar or Actino medium (Difco), among others. Plates were incubated at different temperatures for several days until growth was observed. Colonies were purified by streaking on the same media and strains were stored at -80oC in medium with 20% glycerol. Strains were characterized based on colony morphologies on various media, macro and microscopic observations, and the production of metabolites with antimicrobial activity. Taxonomy was determined by sequence analysis of the 16S rRNA gene. Se hicieron diluciones seriadas de las muestras de suelo en solución salina que luego se sembraron sobre diferentes medios de cultivo como agar avena o medio actino (Difco), entre otros. Las muestras se incubaron a diferentes temperaturas por varios días hasta ver crecimiento. Las colonias se purificaron re-estriando en los mismos medios y se guardaron a -80oC en medio con 20% glicerol. Se determinaron morfologías en estos medios, se hicieron observaciones macro y microscópicas y se analizó la capacidad de producción de moléculas con actividad antimicrobiana. Se determinó la taxonomía haciendo amplificación, secuenciación y análisis del gen ribosomal 16S rRNA.
